I have a eclipse two channel amp installed under the passenger seat, and am going to try to hook it up to the factory sub. What would be the correct wiring to the dual voice coil sub?

I haven't run seperate wires, so i am not sure what the internal wiring(inside the enclosure) looks like and am tying into the factory wiring.

On one VC, brown is +....red is -

On the other VC, blue is +...gray/black is -

Check my signature line for a schematic.

The sub works, but the bass sounds like its cutting off the low frequencies. I have a high pass filter on both the Pioneer Avh-p head unit, and a high-low pass filter on the amp. If i set the filter on the stereo, what position should I put the switch on the amp(dedicated bass) on to allow for sub120hz frequencies, high pass or low pass? I am a little confused about which is which.

Just personal preference, but I would run the headunit full-range (no high pass) and run 80 to 120HZ low pass on the amp. If you ran, say for instance, 250HZ high-pass on the radio and 80HZ low-pass on the sub, then nothing would be playing the the 250 to 80HZ range. It's always best to have your crossover points overlap so that all of the frequency range is reproduced.
