I've seen a lot of threads detailing different ways people have gotten wire from the engine to the passenger compartment...
Could we compile them here?
I'm looking for a way to get gauge 1/0 wire (1" thick) from the alternator area to the back of the car (as in trunk / spare tire area) - any ideas?

How many watts is your system that you need 1/0 wire?

My max wattage estimate is 3000+ (250 amps).
1/0 wire should handle about 350 amps @ 12v, meaning 4200 watts.
I'm getting my alternator rewound, have some deep cycle batteries, caps, a battery isolator, in-vehicle charger (for when parked), etc.

And you're going to send it all to one monster amp for everything?
Have you considered maybe sending that 1/0 to a dist block first and then sending smaller gauge wire through the firewall to multiple amps? Many of these dist blocks also have the added benefit of integrated fuses for each of the branches.
Of course, if you must go with 1/0 then you could always drill a hole and pop in a firewall grommet like the one pictured below from Phoenix Gold - just be sure you know whats behind whatever spot you choose to drill through. A good strategy is to find an existing hole, stick your finger or a bent coat hanger in there (if possible) and feel around as far as you can to make sure it's clear behind and then drill it near that existing hole.
Also, 1/0 doesn't give you much radius or flex to work with so be sure you'll have enough backspace to bend it around potential under dash obsticles before drilling and be sure to account for the stiffness the grommet will add to the wire where it goes through the firewall.
