I've owned a 2006 Element for about 6 months and during and after a heavy rain water will leak inside and fall on to the front floor area (especially the right passenger side). I've taken it to two independent mechanics. One who couldn't replicate the problem and another who said it was the windshield. I'm not sure about the windshield as the water also leaks in driving after it rains, like the rainwater is stuck somewhere and car movement causes the water to drain.

The wiper "cowl hood" is warped and there is a gap between the windshield and plastic cowl hood. Could that be the problem?

I reviewed the YouTube video above and put a piece of plexiglass above the cabin intake inlet in hopes this would resolve the problem.

It didn't.

I kept my car in the rain parked and there was a lake inside my car and the water continued to skirt out during turns for days after.

I currently have duct tape over the entire windshield/wiper cowl section. If that prevents flooding during the next rainstorm, I'll get a new wiper cowl..hopefully one that isn't warped.
 
My problem is not the windshield. I removed the plastic cowling underneath the windshield wipers and ran a garden hose directly into the gutter that collects the water, and water still leaked into the passenger side flooring. Any other ideas??
 
My 2004 EX also has had a interior leak, passenger side only. When leaking, it drips in from under the glove box area, bottom right side. I've noticed it leaks with most rainstorms (but not every single time). It also happens sometimes when it hasn't rained, leading me to think it comes from the heater or a/c. Although I can't prove it, I think it started happening after a major service w/ my local independent mechanic. I've talked to them a couple times...they can't figure it out. Love my Element (except for this issue & the junky vinyl used on the edge of the seats). I've owned many Honda models and yet never had the vinyl crack & tear like the Element seats. (And no, I've never cleaned them with any solvent).
I have this exact issue, except I discovered it in a high powered auto car wash. Significant amounts of water was infiltrating as the nozzles sprayed into the front/hood of the car. Not even sure where to begin to fix this? I may bring it to the glass shop to have the cowl inspected/check the windshield, but the water is coming from under the glove box area and soaking the floor.
